There are two matters which will be affecting your knees.

Somtimes, it is a simple as adjusting how you lay your feet on the pedals. You should pedal with the ball of your foot over the pedal axle, not with the arch. Next check that you aren't allowing your heels to drift too far outwatrds or inwards. Toe clips and straps help in this regard though they can take a little getting used to. Clipless pedals and proper cycling shoes can help, but they will take some tweakikng to get them right to avoid damaging your knees.

As has been pointed out to you though, the saddle height is critical. Too high or too low can have an effect on your knees. To determine whether there is any more adjustment left in the seat pillar, you'll need to undo it from the frame using either the QR lever or the nut/bolt which secures it. Then, twisting it side to side whilst you pull upwards on it, it should slide further out of the frame. There is a mark on the seat pillar which denotes the minimum amount of insertion and you must not ride the bike with the seat pillar extended beyond this mark. If the mark is "inside" the frame, try raising the saddle 1/4 inch at a time and riding again. Ideally the saddle is at the correct (or near correct) height when you can rest on the saddle, with one foot on a pedal where the pedal is at the lowest point in its stroke. Place your heel onto the pedal and your knoee should be just off straight. Pushing back on your knee so it straightens fully should lift you off the saddle very slightly; more of a decrease in pressure on the sadlle than a physical lifting out of it!

A good shop should be able to help you and may possibly be able to supply an appropriate length seat pillar to gain the extra height you need if necessary. Go in WITH YOUR BIKE.
