New to Cycling - Expert Advice Needed

I have been a runner for years but recently began having knee trouble. I have a Giant 2008 Iguna Disc that I have been ridding on the weekends 15-20k at a time. However, to replace my running regiment, I have to cycle at least 35k, 3 times a week at a pace of 20 MPH. I have been doing this on my current bike for the past 1 month but as you can imagine, this bike isn't built for this kind of riding. I am going through a learning curve and overwhelmed by the vast choices in Road bikes, frames and components. My budget is around 1000.00 USD. I am currently living and working in Tokyo and have to ride in dense urban conditions. I am in need of recommendations for the right bike to go with for someone at my level within my budget...
